Hi.
I bought a pipe a wile ago and it should be in the country in the next few day's. It just hit me that there are two batteries in the package. Will customs hold it back or does it come down to how they are wrapped and so. I know most of the time it comes down to the officer inspecting your stuff but i am worried now

Nope batteries have nothing to do with customs - the problem lies in the shipping - it is considered 'dangerous goods' as it can cause a fire if packed improperly. So when shipping batteries, they either do not declare that it contains batteries, or they have to pack the batteries in a special way to ensure that they cannot accidently touch each other, spark/short and cause a fire.

Alternatively if the battery is inside a device, like a cellphone, which can be switched off, then it is also deemed safe to ship, regardless, shipping companies generally charge a bit more for shipping batteries due to the 'danger' factor

TL;DR - no, customs will let it through :)
